Use Shin-etsu silicone grease on everything rubber on the doors, trunk, etc.
I know its all over the place here but just an FYI.
I rarely post threads but rarely does a 12$ product impress me so much.
All door and window rattles are gone.
You need very little as well. A tube could last years on one car. Order at any dealer. Its been two weeks now and its still rattle free. I have a feeling a couple times a year will be sufficient.

This is a petroleum and silicone based grease that comes in a tube (like toothpaste) Honda Part #08798-9013 and is used on the rubber seals around the doors, windows, trunk and sunroof. Put a small amount on a paper towel or cloth and apply a very thin coating to all rubber seals and window channels. It should take about a half hour to do the whole car and you will notice a difference in your car being quieter. This should be a first step to any rattle trace you may undertake to eliminate dry rubber squeak or chadder as a possible source of a noise. You could use any spray silicone grease, but this is the stuff Honda uses and will not react with the rubber and vinyl to damage it. This is not the same as Armor All. Armor All will not last and will dry out quickly.

I got some of this but haven't put it on. Do the seals need to be cleaned at all? Just the seals?

I didnt clean them though they weren't very dirty. I wouldn't sweat it. Definitely make time to do it you won't regret it.
After trying a cloth to apply I ended up using my finger with a couple Nitrile gloves. Worked great and less grease used. Wiped off a little excess w a rag. Just window, door, trunk, and hood seal if you wish.

My rear brake light has been rattling pretty bad so I decided to stuff 2 small piece of styrofoam in between temporarily. Hopefully this badboy will solve the problem.

Now if I could do something about this headliner creak...ugh.

Does it creak around the moonroof? If so, I remember I "unseated" a portion of the headliner away from the front part of the moonroof frame and it solved my creaking. http://www.driveaccord.net/forums/sh...ad.php?t=28934
But maybe I'll try smearing some Shinetsu grease and "reseating" the headliner and see if that solves it too. Good luck with your creaking.

I believe it can creak around the moonroof. My car seemed to be doing it and I used Shin-Etsu around the seals for the moonroof. It worked for me. Please note that what I did was nothing like what's in the link or any way related to the headliner. Simply the seals around the glass moonroof. When you look at the moonroof seals they aren't much different than the door and window seals that you also use Shin-Etsu on in order to quiet things down. I need to do mine again. Seems like it's only effective for 6 -8 months.
