Replacing speakers but no new aftermarket amp
How much of an improvement in sound can you get by replacing the factory speakers with some nice speakers like JL's but running them off the stock amp?

I replaced mine with Kickers and it really helped. They are begging for more power but that will come later.

for you guys that replaced the fronts with 6.5's did you use a spacer of some sort or have to cut or drill to get them to fit. And for the rears was there anything you had to do. Do speakers cause the door panels or rear deck to rattle at all from the new speakers?

If you want just to only replace the speakers and leave everything else a stock, I wouldn't recommend dropping anything other than Infinity Kappa Series speakers. They're not expensive and they're the best sounding speakers I've ever laid my ears upon when in replacement only the speakers.
Pro/comp level speakers needs high powered quality amps. If you should do a killer/SQ install in the future, my speaker recommendations to anyone... FOCAL and if you can't afford FOCALs then maybe you can get your hands on some MBQ (musicomp). Speaker replacements are as typical as doing an R&R. |

Both pair of mine needed drilling and adaptors for the fronts. I'm not handy in that area so I paid to have it done. I also had sound deadening material applied in the front doors and across the rear shelf.

I am thinking about upgrading the rear 6x9 speakers in my 06 Accord SE sedan. Would 3 way speakers be any better than 2 way? I can get Boston Acoustics S95 (2 way) or BA S953 (3 way) for the same price. Which would be better?

either one will be better than stock. the magnet size in either of the speakers you listed will be much better than stock. you may be surprised when you change the OE speakers. either speaker will do just fine. it's based on your listening preferences.
