I have a 2005 Accord Value Package. The car has manual locks. Lately I've been having problems with the keys. The two regular keys often will not unlock the doors (key won't go all the way in the cylinder) and recently one of the regular keys wont turn in the ignition switch. I tried the Valet key and it will operate the ignition switch.

Sound to me like a problem with the keys themselves since I am having trouble with both the door lock and the ignition switch. Any thoughts?

Most likely the keys have become worn and have nicks in them preventing them from working. On the door locks you should hit them with a little WD40 using the straw to get the lube inside the lock and lubricate the pins that should help the doors. You could have a new key cut and see if that works, if so you can get the new key programmed to the car so you can use it as an ignition key. If not you can fix it yourself or get a locksmith to fix the ignition lock.
