Ive got a 2014 LX 6MT, do I have to hit the lock button on the key fob twice to set the alarm? If I hit the lock button once, the doors lock and the headlights flash, but if I hit it twice, the horn beeps also. Whats the difference?

Once you lock the doors with the remote, the alarm is set, hitting the lock button twice and the horn beeps just assures you that already locked the doors so you don't have to hit it a third time.
