I am about to start repairs on my mother in-law's 06 accord, specifically the air fuel ratio sensor. I read that repairs should be factory Honda parts because aftermarket parts do not work correctly in Hondas and will fail. Is there any truth to this?
 
Is there a code and CEL? If there is, search the code and you may find the answer(s) you are looking for. There are certain aftermarket sensors that work and ones that don't.
 
I use all Honda fluids, with the exception of engine oil. I also use Honda parts, when it can effect the way the engine or transmission run/operate (this would include any sensors/switches etc.). I used aftermarket parts for things like engine mounts, and brake rotors, and may use aftermarket parts for suspension. The aftermarket electronic parts may fit and work just fine, and they may not. I would only try them if there are many good reviews from people who have used them on Honda
 
Personally, I'm a big fan of sticking with OEM parts in 95% of cases. In the cases that BLUFLSH mentioned (rotors, brake pads, suspension, etc.) yes, I too, go with aftermarket (R1Concepts Premium rotors; Akebono Ceramic pads; Tein suspension that is 100% serviceable; etc.) but especially when it comes to the engine/transmission (spark plugs, oil filters, sensors, etc.) I stick with all OEM. It is what the car was designed to use, after all :) A lot of times, if you do your shopping around correctly, you can find OEM parts for just as cheap, if not cheaper, than the A/M ones.

Check out some authorized Honda dealers that do on-line parts ordering such as Son's Honda, Majestic Honda, etc. Be sure to compare overall costs including S/H as sometimes one lists the actual part price cheaper than the other but has higher S/H charges.

A great place for OEM accessories is also H&A Accessories (H&A = Honda & Acura)
 
For stuff I've replaced, I use the following OEM parts:
- axles
- any kind of o-ring or gasket for engine, pump, etc
- any kind of sensors
- engine mounts
- AT transmission fluid
- AT transmission filter
- Front driver's side upper control arm + ball joint
- HFP suspension
- MT front upper 3-point strut bar
- crank pulley -> there was a slight wobble
- hybrid taillights
- oil filter

I use the following aftermarket or OEM rebuilt parts:
- brake rotors, pads, calipers, fluid
- motor oil
- serpentine belt
- battery
- wiper blades
