Why the heck would Honda engineers think its okay to but square cup holders? Has Honda addressed this issue? Or anyone have ideas for some sort of an insert?
Have you actually tried to use them??? They work flawlessly.

Personally I never use the cup holders because I don't drink anything in my car.

It holds my bottle of Fiji water nicely.

Our cupholders are so win!!!
A. Fits a cup
B. Fits a carton
C. Fits a hockey puck
D. Fits a pet hamster

Maybe you're looking for a little bit of this bling blang. Best of both worlds circle AND square...

The size/shape of the cup holders are great. Handle the medium/large 32oz cups from Chick-Fil-A and Whataburger very well. Can even handle two cups.

BUT.

Damn it. The cup holder doesn't have a bottom liner that is removable nor is the whole unit removable. Major sucky every time there is a leak or spill.

It's a brilliant idea. When I go to the gym I bring my Nike water bottle that has a circumference that is MUCH bigger than your average disposable plastic bottled water. It fits perfectly in my Accord's square cup holders. Also, I can fit my 64oz Soda in the cup holders as well. Each cup holders has 3 retractable 'claws' that securely hold your drink in place so the liquid of your beverage won't spill on the transmission lever area. It's a win-win situation. I see no fault in engineering here. I am satisfied with the cup holder design.

Ditto. I also never eat in my car. If I pick up some take out food for the family I'll place it in the trunk till I get home. Don't want the various aromas permeating the interior of the car.

My 2014 still has the circle wheels. I'm hoping Honda will fix this issue with the 2017 model year so I will have the square wheels.

According to South Park, most Canadian cars come with square wheels. Wonder if their version of the Sport has them.

Anyway, I failed to detect the actual problem OP is having with his cupholders. I do agree with StevieD, though - it would be nice if it were a little easier to clean them.
